What do you call the pop up instructions embedded in the templates and how do
you remove them when you save your changes?

Default Template Instructions

Sorry. Not comments. These are instructions for completing the templates or
changing them. Unlike comments you don't have to request to see them, they
are simply there when the mouse moves over a certain area of the template.

Default Template Instructions

Probably these are Data Validation input messages.

You can delete them through selecting cells and DataValidationClear All
